Limitations of restriction fragment length polymorphism (RFLP): 

  • Requires large amounts of sample DNA
  • Can be slow and cumbersome
  • No potential for automation
  • Few loci detected per assay
  • Low levels of polymorphism in some species requiring detection by radioisotope
  • Single-copy probes can be time-consuming
  • Requires a suitable probe library
  • Requires the combined process of DNA fragmentation, probe labeling, electrophoresis, hybridization, washing, blotting and autoradiography
