Limitations of induced fit model include:
- Does not factor in the chemistry of catalytic reactions, which may involve several chemical factors such as the potential presence of proton donors and receptors and electrostatic interactions
- Does not fully describe structural transformations for very flexible proteins, including domain rearrangements, backbone collective movements, and disorder-to-order transition
