Yes, unstained cells are an appropriate negative control in FACS. If needed, an isotype control may also be used when conducting FACS, which can help distinguish nonspecific binding from specific binding of the primary. This is achieved by using an antibody that matches the isotype of the primary antibody and also conjugated to the same fluorochrome.
